The current folder list view seems to be sorted from newest to oldest. This means that when displaying threads you will read the replies before the originals. You have to expand the thread and scroll to the bottom to read it in correct order.
currently it looks like

I haven't found any settings that change the sort order for threads or indeed for non-threaded posts.

I'm not averse to having a hack of the PHP if needs be, as long as it's nothing too complicated, but being unfamiliar with the project I'd need a a suggestion for where to start looking.

There is no such setting. The logic when newer threads are displayed first but within a thread newer messages are displayed last (opposite logic for threads and their contents) is certainly not what we can have in the regular version of our product. However, if you need it to work this way, you can request assistance from our Professional Services team to get customized version.
